The children of the men are in detention for several days at a concentration camp and are under watch, according to the Interior Ministry.
Authorities found no evidence of weapons in any of the children's homes, despite being told they would have all been killed if they fled the violence. The government said it would give the children a month's pay after determining their identity.
The three men were ordered off the state's national police's list after they had entered a concentration camp for illegal entry, but were later deported.
The family's three-year-old cousin lives with them in an apartment complex in Stockholm, and he has not been informed by a doctor about where they are from.
Two of the men have been taken away for possible deportations, Swedish media reports reported.
Local activists believe that three youngsters between the ages of 6 and 17 were held under surveillance during an operation known as "Balden-Svenskag".
In January, a Swedish teenager who has lived with three friends who were arrested in Gotland for illegal entry was released.
The family's other three relatives are still working in a building housing migrants in the northern suburb of Gotland.
